Role Description : We are seeking two experienced and enthusiastic Data Analysts/Bioinformaticians to join our new Centre for Chronic Diseases and Disorders (C2D2).

You will work closely with academics and researchers to identify and provide the expertise to meet the data analysis needs of projects funded by C2D2.  These projects will vary widely from basic biological research to epidemiological studies and clinical trials.

Job Description : We are looking for a Scientific Training Officer to join the Outreach and Training Team at the European Bioinformatics Institute (EMBI-EBI) located on the Wellcome Trust Genome Campus near Cambridge in the UK.

Job Description : We are looking for an Ontologist to join the Functional Genomics Production Team at the European Bioinformatics Institute (EMBI-EBI) located on the Wellcome Trust Genome Campus near Cambridge in the UK.

The post holder will work on data integration and annotation for human disease data. This is a collaborative post funded by two EC projects to address semantic integration issues for disease and phenotype data. The incumbent will work on requirements and content for the Human Phenotype Ontology (HPO) so that it can be used for the annotation and query of human data stored at the EBI in the Variation, GWAS, Gene Expression and BioSamples databases, currently comprising >1,000,000 samples.

Tasks will include:
• Evaluation of the HPO for annotation of existing data
• Extension of the HPO collaboratively with an external group
• Mapping of existing disease terminologies to the HPO
• Addition of new content to the HPO based on annotation needs for complex disease
• Inclusion of HPO terms in EBI semantic resources for data annotation
• Organisation of community workshops to gather clinical input into HPO extension

The post holder will report to the Functional Genomics Production Team Leader and will be working with a group of ontologists and bioinformaticians inside and outside EBI developing annotation resources, ontologies and integrating data from multiple sources. They will work collaboratively with the BioSamples database staff, and with Prof. Peter Robinson, developer of the Human Phenotype Ontology (HPO) based in Berlin.

Modelling, representation and annotation of data with human disease and phenotype is one of the most challenging problems in semantic data integration in Bioinformatics and a pre-requisite for translational research. The European Bioinformatics Institute manages millions of data points across many databases that are annotated with a mix of disease, phenotype and for mammalian models trait information.

  • The post holder must have a first degree in BioMedical Science and preferably a higher degree in BioMedicine and good understanding of human disease gained in a research or service environment. Applicants with clinical experience are welcomed. Experience in ontology development and/or use for data annotation is preferred. Experience of working with OBO-Edit, or Protégé is preferred. Programming skills in Java (e.g. knowledge of the OWL-API) or Perl would be useful.
  • Experience working with biomedical data annotation or curation of biomedical data in a research or services setting is required. This is a collaborative project between consortia so the post holder must be well organised, able to produce interim reports and familiarity with the EC funding and reporting process would be useful.
  • The post holder must have excellent communication and interpersonal skills, be well organised and able to be productive in a distributed working environment where teleconferences and short workshops are the norm. This post requires some international travel to workshops and attendance at teleconferences scheduled with US collaborators.
  • The post holder is expected to have a working knowledge of UNIX and HTML, Perl and/or Java experience are useful, but not required.

Job Description : We are looking to recruit a bioinformatician to work on the VectorBase project, as part of the Ensembl Genomes team, at the European Bioinformatics Institute (EMBL-EBI) located on the Wellcome Trust Genome Campus near Cambridge in the UK.

VectorBase is a six-partner international collaboration that manages a Bioinformatics Resource Center for invertebrate vectors of human diseases, such as mosquitoes, lice and flies. VectorBase is actively involved in the primary annotation of genomes, in the analysis of polymorphism, and in the comparison of individuals, strains and species. As the number of available genome sequences increases, there are interesting scientific and engineering challenges involved in interpreting these data and in optimising their value to the scientific communities working on the critical diseases they transmit. EMBL-EBI 's contribution to VectorBase is delivered as part of the Ensembl Genomes team, which works more generally to provide an integrated set of interfaces (based primarily on the Ensembl software platform) for non-vertebrate genomics.

The post-holder will be expected to work with colleagues at EMBL-EBI and our external partners to perform data integration and analysis tasks to ensure the optimal development of the resource. Their tasks will include:

  • Data integration and analysis for the VectorBase project, including gene prediction, comparative analysis, cross reference assignment etc...
  • Collaboration with partners within the VectorBase consortium to schedule and build releases (through attendance at phone conferences, meetings etc)

Computational Scientist - Bioinformatics - Selventa (April 2012)

Responsibilities : As a computational scientist on the science team, you will work on research collaborations that use molecular profiling to define the biological networks activated by diseases and therapeutics. Your knowledge of molecular and cellular biology and computational methods will be instrumental in the development of analyses and novel methods for investigating disease and response treatment. The Proteomics team integrates mass spectrometry guided research into the various cardiovascular disease related sub-disciplines at CICS, including: 1) macrophage biology and lipid metabolism, 2) calcification in atherosclerosis and calcific aortic valve stenosis, and 3) the pathophysiology of insulin resistance in type II diabetes. We have recently launched CICS in collaboration with Kowa Company Ltd, a major Japanese pharmaceutical company. This academic-pharmaceutical collaboration ¬¬promotes state-of-the-art platforms that in part rely on mass spectrometry based strategies for drug target discovery based research. We therefore conduct interdisciplinary, team-driven research with scientists from academia and industry working together in a shared space. Responsibilities : Current goals at CICS include not only exploiting the most current technologies available for qualitative and quantitative bottom-up mass spectrometry, but also developing them further. Job Description : We are seeking to recruit a Software Engineer and/or Bioinformatician to work with the Universal Protein Resource (UniProt) team at the European Bioinformatics Institute (EMBL-EBI) located on the Wellcome Trust Genome Campus near Cambridge in the UK.

The post holder will be responsible for the development of a database for storing, analysing and organising protein sequences from environmental and metagenomics data sources. (S)he will work closely with the InterPro and ENA groups and our UniProt Consortium members in relation to data flows and data representation.

The primary responsibilities are to:

  • Analysis and design of bioinformatics methods for representing large data sets of protein sequences
  • Assist with solutions to efficiently store environmental protein sequences in UniProt
  • Develop pipelines for data processing and analysis
  • Assist with graphical web interfaces of protein related data in UniProt

The Universal Protein Resource (UniProt) provides a central resource on protein information and a solid set of services and computational analysis of protein data. Qualifications and Experience : Applicants should have a background in computing, bioinformatics and/or biological science. The successful candidate will be fluent in Java and have working experience in the analysis and management of large biological data sets. Experience in using bioinformatics tools and algorithms in particular in the areas of comparative metagenomics and/or clustering of nucleotide/amino acid sequences would be an advantage.

Job Description : We are looking for a Scientific Database Curator/Annotator to work on the ChEBI (Chemical Entities of Biological Interest) project within the Chemoinformatics and Metabolism Team. The position is based at the European Bioinformatics Institute (EMBL-EBI) located on the Wellcome Trust Genome Campus near Cambridge in the UK.

The successful applicant will work on the existing ChEBI database, in particular on extending it towards better coverage of natural products and metabolites. (S)He will also annotate entities as requested by our users.

The Chemoinformatics and Metabolism Teams conduct research and create community resources for Chemoinformatic and Metabolism research. We are a friendly, multi-national team with collaborations all around the world. The aim of the ChEBI project is to provide a high-quality, hand-curated chemistry database to the biomedical community, to standardise chemical and biochemical terminology across biological databases and to develop a chemical ontology.

Qualifications and Experience : Applicants should have a degree in Biochemistry/Chemistry and ideally some years professional experience. Knowledge of natural products and metabolites would be a definitive plus. Self-motivated candidates with good communication skills and ambition to work in an international field are invited to apply.
